I have a problem, perhaps you can help me figure it out.

I’m not sure how much of an issue post translation modifications (PTMs) are for nanopore protein sequencing.

There’s a continuum here. Clearly if nearly every residue is modified, and a large fraction are modified in every individual protein the task of identifying PTMs will likely require de novo sequencing of every protein.

De novo sequencing is likely to be insurmountably challenging in the short term.

But if PTMs are at a relatively lower density, then you can likely more easily identify them against the relatively more stable trace1.

Specific Examples

To try and get a sense for this, I went looking for some specific examples of PTM density on proteins and came up with a couple of random examples:
